PS2 - SCPH 39001 - Controller Issue

I’ve got an unmodified PS2, haven’t used it in many years until the last 5-6 months. Lately my girlfriend has been playing PS1 frogger on it. We’re running into issues with the controller upon first boot where you could be in the PS2 menu moving between the memory cards and disc selections and you press down on the d-pad and it moves down and jumps back up, or moves once and doesn’t move again. Or in frogger and you move down and it jumps up, won’t select in game, etc. This happens with either a wired dual shock 2 that I picked up on eBay, or my old Nyko Omega 2 controller. It seems to resolve itself if you just unplug the controller and plug it in again, and it seems to stay fine for a while until the machine is shut off for some time and you cold boot it. I bought a replacement controller and memory card assembly and the same thing happens. I’m not sure what to do; The only other thing I can think to replace would be the ribbon cable that connects the port assembly to the board. The behavior is the same whether I use port 1 or 2. I’ve recorded a couple videos of the behavior.
