Saw the Calli video about the mods. No problem. If you wanted to use the Apple Charger straight to the MBP, where is the hook up?
Also, In the illustration on Connection 3 at the bottom, it shows a separate cable from Box 2 to Battery. No one ever talks about that cable. Can you pls explain?
(or is the illustration wrong?)

First, I've not used a HyperJuice. In looking at the diagram I think it's clear what they do here.
Once you cut the cable your connecting a box at each cut end {Yellow & Blue ends} (fig1). Then you use an interconnecting cable to attach the two boxes together to power the MBP with the MagSafe charger (fig2). If you split the boxes apart you can then attach the HyperJuice battery to the charger or the system (fig3 or fig4). I suspect the interconnecting cable is part of the kit {White cable}
